gff2sequence is a program to generate the sequences of CDSs (Coding DNA Sequences) from a GFF3 file and a multifasta sequence.
In the public version of CDS to GFF converter available from both CDS to GFF and GFF to CDS conversions are implemented. This public version of CDS to GFF converter was created by Bo Balden, Henning Petersen, and Morten Westh Larsen (Denmark), who are the developers of the SRS, SRA, and SRA-GFF tools and libraries.
The gff2sequence tool offers the same functionality as the gff2cds tool, but is intended for more general use. Its functionality is more versatile, and it can be used to perform various quality control operations for a large number of sequence files.
If you want to use the features of CDS2GFF, you will need to install the SRS and SRA tools and libraries as described in more detail in the section titled “Installation” of this chapter. Before you install the SRS and SRA tools, make sure that your operating system has some way to locate the gff2cds tool and that you have write permission to the gff2cds executable file.
The gff2sequence tool takes three arguments:
* -gff – source-file.gff – file to convert.
* -chr – file containing chromosome or scaffold information.
* -out – where to put the results.
When you run the program, you will be prompted for a chromosome or scaffold file and a file where to put the results. For example, you might run:
> gff2sequence -gff file.gff -chr file.chr -out results.gff
The sequence file results.gff will contain one or more CDSs that you can use in further analyses. The quality control options are listed in Table 3.2.
If you use the gff2sequence tool to perform quality control for a large number of genome sequences, it is recommended that you run it on a Linux system, which can then copy the results to your Windows system. See the section titled “Copying Sequences” of this chapter for details on this procedure.

Gff2sequence With Key
A user-friendly application built in Java that you can use to generate different sequences based on a user-defined annotation GFF file and a multifasta genome sequence.
gff2sequence can perform CDS translations and quality control, as well as generate coding sequences. Since it is built in Java, it is compatible with all the major platforms.
This project is a collection of six projects with working code and documentation that implement new features of SequenceQuilter. They are tied together through the common thread of building on a preexisting code base. These projects are BioContainers, Biobrowser, Gff2sequence, LogoQuery, TextViewer and PDBViewer. Projects:
BioContainers – Sequences in BioContainers format (including.FASTA, FASM, PDB files) can be opened and analyzed in the application BioContainers. BioContainers can be used to view and store annotations on protein sequences, such as Gene Ontology terms, GOA codes, EC numbers, and PDB IDs.
Biobrowser – Gff2sequence can also be used to view large GFF files, like those used to represent the human genome. This new feature, called Biobrowser, enables users to browse GFF files without having to download them. Biobrowser uses a lightweight java library (which has already been used for the PDBViewer), to display annotations and coordinates on genome sequences. This also makes Biobrowser a useful addition to the BioContainers application.
LogoQuery – This program is designed to help you find features on a set of images of DNA. The program will display an image of a protein and, depending on the position of the protein, the application will either display a logo image or an amino acid sequence on the right side of the program.
PDBViewer – PDBViewer can also be used to view PDB files. The application creates a pdb file (PDB) file for each sequence that is displayed in a sequence viewer, and the user has the option to save the PDB file in the user’s local file system.
